FY01 marked the beginning of EERD/MERB active entry DNA microarray development. This technology represents the next generation of biological indicators for exposure research. he first step in microarray development, for use in aquatic wildlife studies, is identifying stressor-specific genes in exposed organisms that will serve as target candidates on microarrays. Custom, fathead minnow oligonucleotide Bioarrays were developed in cooperation with with Amersham/GE Healthcare, Inc. on to the proprietary CodeLink glass platform. Probe labeling, hybridization and standard fluorescent scanning of chips will be performed by EPA. Hyperspectral scanning and validation will be performed by personnel at DOE Sandia National Laboratories by way of an IAG. Initial statistics and bioinformatic analyses will be done by EERD/EPA bioinformatics core personnel.. EERD/MERB was successful in synthesizing the Agency's first custom, pin-spotted glass-based microarray in January 2002. A Cooperative Research and Development Agreement (CRADA) was initiated with EcoArray, LLC in September, 2004 for the purposes of investigating microarray platform performance. As a condition of the CRADA, extensive testing of technical replicates are expected to provide optimal performance measures for specifc microarray platforms and thus ensure quality assurance in future microarray experiments.
A recent MOU, between the Dept. of Energy and USEPA, states that, under the auspices of the DOE Community Sequencing Program, the Joint Genome Institute has agreed that a portion of the expressed genome (USEPA targeted cDNA libraries) of fathead minnow (Pimephales promelas) will be sequenced, analyzed for homology, and annotated where applicable. All annotated sequences and expressed sequence tags (ESTs), resulting from the JGI sequencing effort, will be collasped in unigene (NCBI) and generated oligonucleotides will be used to generate the next generation of performance-based fathead minnow microarrays.
Collaboration across ORD laboratories in establishment of the 'small fish consortium' continues with Computational Toxicology projects, the CRADA with EcoArray, and in the initiation of potential collaborations with the US Army Corp of Engineers.
With NRMRL, completed sampling of 50 wastewater treatment plants (WWTP) for a survey of estrogenic activities to compare the relative effectiveness of treatment processes (Summer/Fall 2002).
Facilitated technology transfer of estrogenic molecular diagnostic indicators to EPA Regional scientists and water resource managers. Classroom and laboratory training in August 2002 (Region 9, San Francisco). Follow-up with Region 9 Tribal Scientists and State of California scientists in February 2003. Region 3 scientists trained in Spring 2003.
Collaborated with NHEERL-MED and RTD on exposure and effects of androgenic compounds associated with CAFOs joint posters presented at 2002 SETAC describing chemical and biological evidence of androgenic substances found in several CAFO effluents.
Collaborated with State of New Mexico Dept. of Environment to determine exposure potential of 27 EDCs on the Gallinas River, above and below the City of Las Vegas, NM water supply. The State of New Mexico split samples with ORD-EERD and analyzed 27 potential EDCs while ORD-EERD assessed estrogenic potential of the same samples using the fathead minnow Vitellogenin gene expression assay.
University of Kansas Mesocosm Studies - "Kansas III" completed, manuscript in review - Plans for "Kansas IV" in progress - investigation of chemical mixtures, including pesticides - "Kansas II", draft manuscript.
Molecular biological approaches allow for the development of the first diagnostic indicators which (1) can be measured immediately (within hours) after exposure, (2) can diagnose exposure to stressors such as estrogen mimics in an integrated fashion even within mixtures and (3) can measure bioavailability to extremely low levels of stressors. The technology being developed has the potential to be noninvasive to the sample organism and field methods have been piloted which will allow for regional characterization of stressors never before measured in the field. The technology used in these molecular analyses is readily transferable to other Regions, Federal and state agencies, and grass roots (regional/neighborhood) environmental groups. When the described methods are applied to the framework of environmental hormones/disruption this approach is particularly relevant to the EDSTAC Committee and scientific testing recommendations originating from there.
